I feel foolish for putting up a post and then answering it, but the deal is, I've been struggling with the above problem for a month or more, and couldn't find any post on the web showing the same problem. Today, about 30min after I posted my question, I came across this post by Gary Ohlinger (gohlinger) in the JAMF Nation forums;
Although it is a bit of a hack, the fix is to;
Copy the line below into the Terminal window and press return (Match the last parameter 'Alarm' to the name of the file you copied above) defaults write com.apple.iCal 'Default alarm sound' 'Alarm' Open iCal, new default alarms should now use that sound. - Edit the default user template com.apple.dock.plist file (located at /System/Library/User Template/English.lproj/Library/Preferences) with a PList editor or text editor that can properly ready xml (I use TextWrangler).
- Delete the key '_CFURLString' line from the Downloads section.

Ideally, it would be best to apply a default Dock profile to my image, there are so many other settings that I apply that for now I can't see any other way than modifying the default user template.
